Documents folder autocreate.

Could someone tell me how to disable the creation of Documents/HeidiSql folder ?

I cannot find any checkbox nor dir location to change.

I'd like to put it in another place in my tree.

This one is not configurable: C:\Users\YourUserName\AppData\Roaming\HeidiSQL\

But I guess you mean this one: C:\Users\YourUserName\Documents\HeidiSQL\

The latter one gets auto-created first by the installer. You can disable that in the setup process:
